I remember reading one story where Peter Parker refers to himself as having brown eyes, and in another he says he has blue. Mary Jane also called him "brown eyes" at one point. The Official Marvel Handbook seemed to sidestep this by saying his eye color was hazel.

Reminds me of something Marvel started doing in the Seventies—having Parker occasionally go without his mask, with just a blob of webbing to cover the lower part of his face. I thought this was dumb on all kinds of levels, not the least of which was revealing his hair and eye color. But also it took away some of Spider-Man’s mystery. Before he started doing that, for instance, the public had no idea of his race. Was he White? Black? Any of countless options?

I remember hearing Stan explain that as a very important part of Spider-Man - that he really could be anyone underneath that mask, which would then appeal to everyone.
