Boy, no one's mentioned Captain America yet? Maybe because it was so short, and prematurely aborted? Oh well, it still gets my vote.

Unfortunately, very little of Stern's work is collected in trades. His early Spider-Man stuff is collected in the second and third Peter Parker: The Spectacular Spider-Man (along with the work of various others, in particular Bill Mantlo), and there's a Spider-Man classics: Roger Stern that colelcts his earliest Amazing Spider-Man stories.
The Masters of Evil storyline from his Avengers run has also been collected, though I believe that trade's out of print.
Some of his Superman stories have been collected in various trades
And, of course, his Captain America run with our esteemed host was recently collected.

The Avengers. He developed great personalities and embellished the
characters.
All of the adventures just excelled in every issue. I have to look for the
collected Spider-Man works, which was a favorite also. I was fortunate to
catch more of The Avengers. It was a shame when he departed the title.
Roger Stern and John Buscema was really working the title.
Women characters suffered in comic books but Roger Stern's The Wasp and
John Byrne's Invisible Girl/Woman really shook the mold.

Amazing Spider-Man, his work with JRJr on the title remains as one of my favorite comics I've ever read. For my money,nobody wrote Spidey as well as Roger, outside of Stan Lee.

I'd say his Dr. Strange run was his best. Awesome art, Smith was great, but the 1st several issues by Rogers were sublime
The Captain America run with art by JB is a close second.
His Spider-Man run was pretty good too and kept me involved in a character ( Spider-Man) , that I thought I had outgrown.
I never read his Hulk run.
His Avengers run never clicked with me, I believe, due to the cast: Too many Avengers that were not my favorites and several villains that didn't hook me. As for the art, the 2nd Buscema Palmer run felt a bit off to me. I much prefer their earlier run w/ Roy Thomas. I will say that the Stern/Buscema/Palmer Avengers were much better than the dreck that had preceeded it ( issues 205-254 )

The Dr. Strange run for me. I know one of the oft-quoted expressions
around here is something to the effect that "the original writer got it
right" but I feel like Stern's Dr. Strange might be the best Dr. Strange of
all.

Off the top of my head I would say Avengers.....but I just can't get away from how good he was on Spider-Man.

I'm with David. Spider-Man was the one. With JRjr art. To this day I recall the thrill. A damn fine writer. I remember loving his Will O the Wisp issues, and then finding out later that Will was a bit of a second tier villain. I couldn't tell. And how about the Cobra and Mr. Hyde?! Do they even appear in Marvel comics anymore? I have no idea.
The Black Cat. He really made her sing. I could go on and on! (The Fool-Killer!)
