I'd have to go with the Homeworld Microship Endeavor. It's really the only spacecraft that I knew intimately from comics.

There's about a million cool ships in the MetaBarons comic just cluttering up the background. I REALLY hated almost everything about MetaBarons except for the armor and the space ships which were awesome.
Here's the rear end of a cetacyborg where crappy knock offs of the Bene Gesserit live and work and gyrate and say incredibly dumb and kitschy space opera things..

The Santovasku bio-ships from the otherwise crappy Lum/Starwars rip off manga "Outlanders" by Johji Manabe were also nice though they seemed to be more complicated derivations of the lumpy green Zentraedi ships of Super Dimensional Fortress Macross.

Probably my second favorite ship, over all, after the original Enterprise.
But, like the Enterprise, not, strictly speaking, from comics.
Fireball did make a comicbook appearance, in 1963. . .
…but that was based on the show, not t'other way 'round.

And Emery, I'll need to get my Metabarons out and read them again.
Sounds like you didn't enjoy the series all that much?
Perhaps the Jimenez's artwork kept me enthralled. I'll go back reread the
series when I have time.

I also liked Ship from X-Factor. I was really disappointed when it became a tower and then was blown up what seemed like 4 issues later.
My favorite non-comic book space ship would be a tie between the original Colonial Viper from Battlestar Galactica.
And the Tiger's Claw from the Wing Commander games.
