Well, it comes down to your personal preference as an evil wicked nasty not-nice person.
Magneto's got the X-Men where he wants them - and they know it. That's great for Magneto, with the X-Men reduced as he was, and knowing who put them there.
Doom's got the FF as unwitting victims - and he knows it. They might not be aware of the man pulling their strings, but that's okay with Doom. This is a guy who considers the whole world as his unwitting playthings, living only because he does not will it otherwise.
Doom's is the better revenge, because he can actively participate in it, beating the accursed Reed Richards down in a different way every different day. Magneto's peaked.
